I'm confused. Haven't they already dealt with polio and pertussis aboard ship? Wouldn't everyone have received updated vaccines? Are these yet more new strains?

Yes, this is a new strain. I'll address more of the strain in chapter 11 which will be the last chapter and a kind of epilogue at the same time.
