What an ending and an appropriate one to! Chakotay and his Maquis crew could never return back to Federation space, so that makes this story just that bit more satisfying. B'Elanna's punishment seems logical, even it doesn't feel fair, and Janeway is off the hook for having fifty members of her crew, Maquis members, being beamed away.
Of course this all happened before Dukat sided with the Dominion and sold out his entire people so that he could become ruler of the Cardassian Union with Dominion assistance. So have Chakotay and his Maquis members unwittingly signed their own death sentences? Who knows?
But this story opens up whole new possibilities and even a new series. You could write all sorts of stories following Voyager's adventures in the Alpha Quadrant whilst following the events laid out in seasons 4 to 7 of Deep Space Nine!
I very much believe that Voyager will be given new missions from Starfleet, and Janeway and her crew will still be assigned to this vessel once all the celebrations and ceremonies are out the way. I mean Janeway and her crew will be famous, but their journey is clearly not as legendary as the seven year one in the actual VOY series so they will be heroes but not the legends who fought the Borg, the Hirogen, Species 8472 and every other nasty in the Delta Quadrant.
Which brings up another point, since Voyager is back in the Alpha Quadrant then it could never participate in the war between Species 8472 and the Borg which happened in 2373. The Borg were being annihilated before the tide turned for them when Janeway gave them those modified nanoprobes to help destroy Species 8472. So now Species 8472 are going to overrun the Borg, overrun the Delta Quadrant in their purge of this galaxy, and eventually even reach the Alpha Quadrant where they will be a bigger threat than even the Dominion!
Good God! The possibilities for further stories in this altered universe are so vast!
Which makes this story all the more amazing! Seriously you have a series in the making with this one!

You have thought this thing through because that would be exactly what Seska would do. Inform her people and the Obsidian Order and once Voyager was captured, she would be highly honoured and decorated for helping to capture Voyager, a hundred plus Starfleet officers and fifty wanted Maquis terrorists.

Finally going home but will something get in their way? If not then I'm looking forward to the aftermath, and what the future holds for Chakotay and all the Maquis members of Voyagers crew, and as for the Doctor... Well he has no future at all...

Awesome! This would be a scene straight out of Voyager as every bit of dialogue matched perfectly to each main character. I could hear the voice of the cast so well it was unbelievable! Now I can't wait for Janeway to verbally beat the living daylights out of Torres!

Wow. Tuvok totally surprised me with that. It came and smacked me, and then the next bit -- Cardassian space -- just added to it. You're really good at drawing out the suspense and making us work for the story by keeping going.
Neelix and Kes were really touching; I really loved how she framed things, and how she viewed the future with such hope. Neelix griping was terrific, and funny, too.
I hope they make it.

This is a really interesting start. I like the tension you inject into the early scenes -- things immediately hit the fan, and the description of the klaxon for the warp core breach was downright eerie. I almost shivered just reading it.
I also liked that Janeway was poised on the edge of a nearly impossible decision, and made it with steel in her spine; thankfully B'Elanna managed to pull that one out of the fire. Then, her admission that she'd caused it came as a neat surprise twist.
And then Bang! The last bit. This should be downright interesting.

Enjoyed this "what-if" story of what might have happened if Voyager had found a way home early. What'd happen to the Maquis crew in such a scenario would have been the biggest question mark and I think you answered that quite sensibly.
Things would've been much different, I'd think, if Voyager had returned a few years later instead.

Chakotay and Janeway part ways in an emotional moment. Yes, they didn't have nearly as much time together as before any VOY fan knows that Janeway/Chakotay was meant to be from the beginning. This was a proper sendoff for the two of them ... maybe someday they'll meet again.
Great job and story here. This has been a very enjoyable read.
